How to get windows working correctly again?

So just recenly did motor mounts on my 06 Ford Focus Zetec. Had to remove the battery for one of the mounts.
Every time I disconnect the battery my windows forget how to do auto up (you know when you flick the switch to get it to go all the way down and the same but all the way up).
When it happens just constantly flicking the switch upand down work, but can take like 20 -30 mins.
Is there an easier way to sort this out? (The window motors are fine)

Press and hold the up button and when it hits the top of the window keep holding for about 5 seconds or more. Go down and do the same thing.


I do the procedure twice in a row on the window and it works every time for all 4 windows.
